This is probably as much of a religious issue as a scientific one. You could go either way. I would choose option 2. Even the new batteries on thinkpads these days need to be run down to low charge periodically, or they die young. If you have them both in, you will either tend to charge them before either of them gets very low, or you will leave them until they are both low, leaving you with no batteries.
