I understand Windows 2000 running on ACPI compliant systems issues CPU halt
instructions when there is no load on the system - which, in most cases,
means a huge reduce in CPU use, and thus much less heat is generated by the
processor.
This may or may not be the cause of your issue, however I think it'd be
worth checking it out - perhaps by making your system do something lengthy
and CPU intensive to see what happens to the fan.
Also, I have seen motherboard monitoring utilities that, depending on the
chipset and so on, can tell you things like the current CPU temperature, fan
speed and so on.
