Nope, no conflicts that I can find. As I said, this machine functions very well with this one exception. I am afraid I am going to have to do a clean re-install of Win98 to fix this. Any other thoughts?

Any IRQ conflicts in there? Certain serial devices can cause floppy drive to
be inaccessible at times. I had an issue with a serial scanner that disabled
the floppy in W98SE.

I have checked and the drive under Win98 is set to A:. As I said, Win98
seems to recognize that there is a drive there and tries to access it when
desired but is not able to read or write to it. Any access results in
Windows timing out and saying the media is bad. Any other thoughts?

Double check your setup... sometimes the floppy drive gets named B or
another letter when you do this many partitions... At least it is a
place to start. You can usually change it around in the setup. If
not, you may have to do a "redirect" to show where the floppy drive
is.
